I have been experiencing since day one my Anan 7000DLE MKIII locking in two different places when powered on, I typically just run a calibration with WWV in Thetis to resolve the issue and it stays OK most of the time but very seldomly jumps back off again the correction or offset is to around 0.99997656 instead of 10.000001 or so.
Anyway I had purchased a Leo Bodnar GPS 10 Mhz source many months ago but with limited time to spend with my ANAN, I just hooked it up tonight.
My Results:
Radio is off frequency by this same margin when observing WWV but I cannot seem to enter a correction factor into HPSDR when use ext source is checked?
Pardon me for not seeing much of anything on here about using an ext source and still applying a correction factor in Thetis to get everything to be correct.?
Thetis defaults to 1.00000000 if I check the ext source and I can see the WWV carrier jump to the left of the center crosshair then my radio is clearly off frequency. It looks like I need a correction factor applied to my ext source to get this radio ON freq and hitting the reset button does nothing.
Maybe the Leo Bodnar source is not correct, but I find that unlikely... It really has no instructions to speak of with the software.

Does your 7000 MKIII have the Cyclone V based version of the Orion board? Chances are good that it does, because AFAIK there was only one documented case of an EP4CE Cyclone IV variant board making it into a 7000 stenciled as MKIII. If this is the case, those Cyclone V SDR boards are off about 200Hz even when using an accurate GPSDO into the 10MHz reference port. Rick was able to make a firmware version for that board, with a modified PLL arrangement, that corrects for this and puts the rig perfectly on frequency. That version works fine on Rick's rig, but unfortunately causes massive sequence errors on my rig. You should try it; you may have better luck than I did.

As Bryan has mentioned, I did find that on the Cyclone V boards the frequency was off.
I was able to correct it by changing the PLL assignments.
Lately I have been working on a bug that was producing a short burst of RF on any RX only
antenna ports (1 - 3). These new CV firmware images address that bug but may also fix
your issue. Please give them a try.

I think I have this very same issue on the EP4CE 7000...not sure if we can take a look at that too. Usually it starts up on one frequency, then after transmitting it'll suddenly have a different frequency reference some 200 Hz off.

Wow, I have been busy and just checked this thread, looks like good news! I haven't had much trouble out of my MKIII of late but I had given up on the 10 Mhz reference. I will certainly try these versions of firmware on my radio when time allows and see if things line up with the 10 Mhz reference.
My sequence errors have magically went away here and mine hasn't jumped frequency in more than a week, so I hate to risk a step backwards but hoped to someday use an amplified RX antenna so stopping the burst of RF would make it worth the risk.

I flashed to the new firmware2..2A tonight and all seems to be running fine, when checked use external 10 mhz ref it instantly came up with a correction factor and WWV being observed in AM moved to dead center in the crosshairs.
Question, Is the burst of RF on the RX ports solved with this firmware? and should I still try the version 2.2B?

In this case it's just two different compiles of the same code. The problem with the free Quartus Lite FPGA development environment is that it is impossible to lock down the timing (aka incremental build, aka floor planning). So every compile results in slightly different timing. Rick has taken to releasing multiple compiles of the same code in order to try to have something that will run reliably (close timing) on a maximum amount of serial numbers.
