It's a little bit of chalk and cheese going on here, Richie, I think. AIN3 is the 12VDC power measured at the input to the PA, on the PA board. The answer is "No". There is an option in Setup > General > Ant/Filters > Antenna, "Gnd BPF2 on Tx", but that's it. If you are concerned there are a number of commercially available RF limiters out there. Just Google "rf limiter", or put "rf limiter" into eBay...

I don't have a 7000, but if you look at the following Orion MKII schematic snippets you can see the 12VDC is sent to a voltage divider, the output of which is limited by a zener diode, then sent to an 8 channel ADC. Oh yeah, that's the dreaded Orion MK II "brick me now" jumper! If it's set wrong and you try to program new firmware it'll brick the bootloader.

I'd be very careful. Remember the batch of 7000's that got bricked because of the misplaced memory select jumper at the factory.

Unfortunately, from what I can see, the Altera Cyclone 4 datasheet does not give any information about pin functions. How could it? They are wholly defined by firmware. Perhaps someone knows off the top of their head. If not, then the above fact will be the secret to determining the function of J14...

Removing it might be the best thing to do. There are plenty of other tools to measure CPU consumption: Task Manager and ResMon are built into Windows, and Process Explorer is an easy addition. All three will give different results, though

PowerSDR mRX and Thetis will happily coexist on the same PC without doing anything special. They store everything in different locations. Richie--probably too late for the impending release, but a simple option to simply turn off SEQ error reporting might be worth it. If someone was having audible artifacts they could turn it on to see how bad bad is.
